Okay, you know about Closetspace and Misfile. That's a good start. If it were three or four years ago there would be plenty for you to pick for your article. Unfortunately that is no longer true and there seem to be few replacements.

Try the following next:

Between the lines. Its another story about teen transsexuals but viewed from a different angle. Dani, for instance, gets beaten by parents for cross dressing.
It is the one other strip that has a depth greater than VE. Unfortunately it started as a collaborative effort. The initial idea was to have each of several artists do a chapter. That fell through and now Mekare is doing it herself. At first it was drawn in a cartoony style which I liked. Since then Mekare has been trying to do the artwork in a more elaborate style with the result that updates are few and far between. The strip is still alive but seems to get updated three or four pages at a time every other month or so.

Khaos is a good one for you to review for a GLBT publication. This comic is unique in that it tells essentially the same story but from different characters' viewpoints. It updates at random but generally about three times a month.

Grey Matters, Abstract Gender, Kathy Lynne Sapphie the Webcomic, Lean on Me, and From Then On Forth are all dead. Several of these still are up on the web if you want to look.

High Maintenance is my all-time least favorite trans webcomic. Its drawn in an exceptionally ugly style and has characters who are ugly people doing ugly things. Others disagree but to each her/his own.

Laura Seabrook has a number of comics on the web, some of which deal with her own transition. A lot are autobiographical and really are graphic presentations about such things as epilepsy. Her current strip, Tales of the Galli is about members of an old Roman cult. The Galli were men castrated and living as women as a form of worship of the Goddess.

Too Much Information has a character who is a transvestite. She is not at the center of the comic but does play an important part.

One that I came across just yesterday is called Mr. Normal. It seems to deal with either a cross dresser or a TS who has just begun transition. I've only seen a couple of days worth so cannot comment further.

Added later: Just read through the strip and while its a bit weird in the writing and the artwork is crude its funny. A lot of it reminded me of when I was fourteen. The people in this comic are supposed to be college freshmen though.

Another addition: Eve's Apple. About a TS in the lesbian community, complete with all the politics and relationships that can entail.

Both of these can be found on Drunk Duck. Most of the others are from Comic Genesis.

If I think of more that might be relevant to your writing I'll post a followup to this.
